Fallout Equestria: Misfits
Snakebite Tourniquet was quite content to work as a healer on a merchants caravan, but then he finds himself alone in the desert with his body changed beyond recognition. He tries to find out why this has happened to him and eventually this leads him back home to the Neigherra Madre Mountains. Takes place after Fallout Equestria and contains spoilers.

Have not seen a fic similar to this that I can remember. Great mix of deadly serious and crack-like comedy without any mood whiplash throughout the entire story, but then I don't usually look for crack fics so perhaps yall have seen more like it.
Hope is the faith of the young. Losing everything she holds dear, Puppysmiles embarks on the adventure of her life to find her mother, her hopes of meeting her again driving her through the horrors of a world not of her making. Too bad the Wasterlands doesn't care about hope.

I would like to nominate Stardust. It is an XCOM: Enemy Unknown crossover that manages to balance and be respectful to both source materials and the author makes them fit together quite well. I'm fairly certain it was this story that got me interested in playing the game itself, so please check it out. You won't regret it.
